If your channels are available as separate images you can merge them into a composite image by going to Image > Color > Merge Channels. Here you can select what image corresponds to what colour channel and then hit okay. From here on any changes, such as cropping will be applied to all channels at once.

Once you are done you can save the image merged, or if for any reasons you want your separate channels back you can either split them, by Image >Color > Split Channels or can save the individual channels split by File > Save As > Image Sequence...

You can try this….for the ImageJ program.

For Red, Green, and Blue intensity

1. File → choose an image that you want to crop or analyze

2. Image → color → split channels

• Red channel

• Green channel

• Blue channel

3. Edit → selection → specify each channel

• Width : 750

• Height : 750

• X coordination : 1700

• Y coordination : 1200

4. Analyze → measure

Note : choose the same width, height, X and Y coordination, you will get the same area of your analysis. For example, I chose 750, 750, 1700 and 1200, respectively.

I tried to this but only red, green, blue channels are coming after splitting the image. I want only blue and gray channels for DAPI and Bright field, respectively.

Specify your area that you want to analyze
