I am currently using the Malvern Zetasizer software for the purpose of obtaining the size distribution of nanoparticles produced in the lab. When I perform the runs in the software to get the data, it performs 3 different runs (as defined in the settings of the software), with the three of them having different distributions of particle sizes. Which of the runs should I take as my data? From my understanding, the third run should be accepted as the final one and the most accurate. I also tried performing only one run, however the software does not produce quality data if I do that. Any input would be greatly appreciated.

If your results are changing then that is probably an indication that your sample is not stable. Does the size quality report list any potential issues with the results?
The situation you describe could be due to large aggregates settling out, air bubbles floating to the top, a developing reaction over time, unsuitable size range for DLS,...
You could compare the z-average to the distribution to find out how 'reasonable' your results are. The easiest experimental starting point might be to filter or centrifuge your sample, if the variation is due to very large aggregates.
