I am looking for data and citations on how long it takes to analyse an MRI scan of MS lesions and of cortical atrophy (dementia) manually. In most papers it is written it is time-consuming, but I would like to know precisely how long it takes.

Having studied hundreds of MRIs and MRVs done in MS for tracing a CCSVI, it took me from a few minutes to days to make sense of the given evidence - and this just in plain hemodynamic terms.
All depends on the MRIs and MRVs focus, spatial (plus temporal) resolution and overall informative potential.

This used to be done manually, but now there are software packages to do this in a semi- or fully-automated fashion. They can take a few minutes to a few seconds to complete, but also depends upon your computer. For example, some are optimized for CUDA (Nvidia GPU/video cards) which makes the processing time much quicker.
If you have access to the workstation of the MRI scanner, then you could use the vendor's software (if your site has purchased it) which can complete MS lesions and atrophy calculations etc within seconds, and with extremely high precision.
I'm very sorry, Jerome Maller, I never learned of any software package evaluating MS lesions for their specific, truly diagnostic and causally revealing features. It was quite a relief if you might tell us of such achievements in light of the issues raised in my @addendum.
