I think you can try these methode used to extrait anthraquinone pigment prepared from Peganum harmala seeds.

The dried powdered are first defatted with petroleum ether in a soxhlet . Pomace , can be dried at room temperature , then extracted with water in soxhlet to remove the maximum amount of alkaloids. Finally, the dry marc can be macerated in chloroform. After filtration , the organic extract (red color with Peganum) can be concentrated to dryness and taken up in ethanol. The alcoholic extrait should be analyzed first, by thin layer chromatography (TLC ) of polyamide 6 with different mixtures hydroéthanoliques and secondly, by column chromatography (CC ) in medium pressure ( column : 26 x 460mm Büchi ) filled with dry polyamide 6 SC (Macherey -Nagel , grain size < 0.07 mm) and packed under nitrogen pressure. A guard column should be used ( 26 x70 mm ). The elution solvant can be a gradient water-ethanol . Detection of anthraquinone pigments and alkaloids is almost performed under visible light and ultraviolet light (UV ) at 366 nm .

Extraction procedure for isolation of anthraquinones depends on whether the free aglycones or the glycosides are desired. The anthraquinones can be isolated by sequential extraction with solvents of increasing polarity. Different extract solutions can be further purified by a liquid-liquid partitioning step. As a first extraction step a non-polar solvent can be used such as ether, benzene, chloroform, dichloromethane or ethyl acetate. The anthraquinone glycosides, however, should be extracted by using water, ethanol, methanol or water-ethanol mixtures. The extraction can be performed at different temperatures. During the extraction of anthraquinones from plant material with hot methanol or ethanol artefacts can be formed. This reaction is highly temperature-dependent. Thus for the extraction of anthraquinones the use of hot methanol or ethanol should be avoided. Also basic solutions are used for the extraction of anthraquinones or the fractionation of a polar plant extracts, e.g. sodium carbonate, sodium bicarbonate or sodium hydroxide. The anthraquinones can be further purified by precipitation or bychromatography. Precipitation can be achieved with reagents as lead acetate. Precipitation was very common in older days. Nowadays components are mainly purified by chromatography. Extraction of anthraquinones is also reported using different techniques like ultrasonic and supercritical CO2 extraction. Separation of anthraquinones are accomplished using a reversed-phase C (18) column with the mobile phase of Water-methanol (40 : 60, v/v, 1% formic acid) at a wavelength of 254 nm.

A Reported example of Anthraquinone extraction from plant root: The air dried roots of plant were percolated with acetone:water (1:1) for 48 h at room temperature. The acetone was removed by simple distillation to give a brown-coloured precipitate. The water-soluble portion was further extracted successively with ethyl acetate and n-butanol. Each of the above fractions was separately dissolved in n-hexane and the undissolved portions were removed by filtration. The thin layer chromatography (TLC) profile of the hexane soluble portion was found to be same in all cases, varying only in the concentration of the compounds. All the above hexane fractions were mixed together and adsorbed on silica gel (60 – 120 mesh) and purified by column chromatography (CC). In addition, the ethyl acetate soluble fraction was also adsorbed on silica gel (60 – 120 mesh) and purified by CC. Anthraquinone derivatives were obtained from various fractions and characterized by their various spectroscopic data.
