I am trying to develop a semantic search engine that use ontology based query expansion i.e. user entered query keywords are matched to ontology classes and new related concepts will be fetched from ontology. The new information is added to user query to provide better results when we do searching.
I tried to develop some small ontology and tried query expansion approach. My problem is how to cover a whole domain in ontology(like science, arts, engineering, biology etc.)and do semantic search to show utility of approach. Are there any good ontology that can cover a whole domain that i can use with user query for query expansion.
Try to see Getty ontology (see link). It's a complete ontology about Cultural Heritage domain. I didn't use it but I think that It can be useful for you.

Use a semantic network with unlabelled edges.
Then you can extend keywords (vertices) by
a graph operation called percolation.
For example: repeatedly choose a
neighbor vertex such that a random walk
on it leads to a maximal number of visits
of your original vertices.

There are quite some open onologies in the area of Biology and Biomedicine. Try http://www.obofoundry.org/ for a first overview and further links.
When it comes to medical terms and concepts you certainly want to look at SNOMED and UMLS (https://uts.nlm.nih.gov/home.html)
I have found that simple concepts SVO can be mapped into a hierarchical tree (as per Wordnet and Conceptual Dependency). These follow Zipf's Law, so they form a useful basis for storing queries to ontology.
For a very simple start you could use a lexical ontology and simply expand the uery over all synonyms for each stemmed query term. You can check my paper The gold standard in corpus annotation for some mentioned domain ontologies. The biomedical domain would probably be a good starting point as there are many good ontologies in the area. Just google biomedical ontology. But there also many other domains to go the mentiomed Snowmed and Umls. For process oriented query expansion there ontoligies for healthcare process description or financial and business processes. The latter are sadly rarely for free.

For bio-medical ontologies you can also use http://bioportal.bioontology.org/ to identify relevant ontologies. One of them is Snomed-CT. Bioportal also offers an annotator, which allows automatically identifying concepts from ontology. Then you could do expansion using a reasoner
