I have information annotated with concepts from ontologies, all stored into RDF store. To conduct a semantic-based search using concepts hierarchies, I use SPARQL queries. I noticed that more the query is becoming complicated more it takes more time to be executed. Is there any solutions to index and optimize ontologies-based search.

To optimize ontology based search we can use Query Rewriting. Many researches have been done on this subject and it stills an open issue. If you need a system, ONTOSEARCH2 use query rewiritng to optimize ontology based search.

Is this a question regarding implementation (e.g. with Apache Jena) or a tool-based problem (e.g. Protégé)?
Often query rewriting is the way to speed up your search. But if you use frameworks like the OWL API or Jena you can combine it with optimized query implementations.
I'm querying with Jena and also had this problem when I ask for many data sets but than I split the queries in many sub queries and join the data programmatically and this decreases the needed time.

The performance of QA depends on your query and your ontology language as well. How do you get your RDF triples? ETL from a relational DB ? Which RDF store are you using?
