Hi ............ I can not directly help u , but I used to simulate TS based channel estimation many times for MIMO (2GHz). I dont' know about multipath propagation model for optical frequency range in Optical fiber, but if your fading channel behaves like "Rayleigh" or "Riccian" fading model, then u can try MATLAB for once. Many TS based MIMO channel estimation documents/papers/thesis also available, these may help u.

You can use so-called CAZAC sequences. They have the nice property to present a flat (white) spectrum. By analyzing the training sequence at the receiver you can determine the transfer function of the link.

Another possibility is to send an OFDM signal with pilot tones. There are algorithms & example in VPI that shows how to calculate the link  response out of received pilot tones.
