Practically, you can use hbond command in cpptraj to do hydrogen bond analysis. Hydrogen bond analysis within a protein – AMBER-hub (utah.edu) Select the backbone -NH- as hydrogen bond donor and side chain carboxyl group -COO as hydrogen bond acceptor.
