There are few opensource and MATLAB is also providing materials to study the movement of bacteria from one place to another.
But is not really working with my samples (video).

I suggest you to use Tracker software which is an open source program (free). It is really good for video analysis, mostly when something moves. You'd be able to download it from https://www.cabrillo.edu/~dbrown/tracker/
Matlab has a built in computer vision (CV) toolbox. That toolbox supports both video processing and object detection/tracking. If I remember correctly they have a number of examples that would allow you to do what you will. http://www.mathworks.com/products/computer-vision/

There is a matlab code for PIV. If you have sequential image this code can produce vector to show the movement of particle (bacteria or protozoan for your case). If you like I can give you that code.
