I would like to know some opinions about using Markdown and Pandoc to create research papers with citations in plain text mode. I found nice intro to this (see link), what do you think?

Currently I'm using Markdown in Ulysses editor (Mac only) and add citations from Papers. Using Ulysses export options I can format final version in Word or generate PDF file. I also tried Scrivener but export options are awful.

I also use Markdown to take notes and to draft academic papers. It is much easier than most guides suggest by having a long list of prerequisits. You need nothing more than a text file A.txt, a bibliography file B.bib, and an executable file, eg. make.bat (Win) or make.sh (Linux), containing the pandoc command, e.g.:
pandoc -S -s A.txt --filter=pandoc-citeproc --bibliography=B.bib -o C.pdf
Output formats can be changed with the extension (e.g. .pdf, .docx, .tex, ...). Any journal template could adapted according to the pandoc guidelines and be used with `--template journal.tex`. Optionally, an editor with syntax highlighting for Markdown can make writing easier, but there are plenty of editors, e.g. Emacs, Notepad2, Atom. Enjoy!
I'm using markdown for short memos and for some technical documentation. I'm using Atom as texteditor, with markdown preview plus as added package to Atom (you can install it from within Atom).
With markdown preview plus you can also use LaTeX math, which is very useful and pretty. To get figure numbers I do use the extra python-based filter pandoc-fignos.
I'm using pandoc to convert my mardown to either Word or LaTeX, and I'm very happy with it!
