Which tool/software can be used to dock calcium ion with any calcium binding protein?

Calcium is a metal ion and am getting difficulty in molecular docking calcium ion with protein. Most of the docking tools are not able to process metal ion as ligand.

I have used Patchdock for docking my protein with Heme; after docking for one protein ..it is showing empty file and error in file why?

I have done homology modeling using i-tasser. I have successfully done docking for one of protein but after that it is showing error and empty files for rest of them. Same problem with ClusPro.
