I am trying to Blast a fasta file of about 5000 sequences. Is there any application, beside Blast2Go, to batch blast? Can the results be saved in a single .xlm file?

Problems with Microsatellite amplification from fish eggs

We are having problems in PCR amplification of DNA extracted from fish eggs (tuna). DNA extracted from muscle tissue using the same methodolgy works fine. Any help would be really appreciated.
