Do I need to remove duplicate reads obtained by NGS in viral quasispecie analysis?

Dear All, Would you suggest to maintain or remove duplicate reads when studying viral subpopulation (e.g. SNP) by NGS? I think that both approaches can bias the results...but I can not figure out...

Any advice on ShoRAH output interpretation?

I want to reconstruct the local haplotype (in particular SNV) of viral subpopulations but I can't find the meaning of the headers of final.csv in the directory snv (e.g. Fvar Rvar Ftot Rtot)....
