Obtained ~300 Mb data of an amplicon sequencing of a gene from a population in MINION Nanopore. How do I align it to the reference gene isolated?

I am looking for mutations within a population in a particular region in reference to the nucleotide sequence of the same region. Alignment tools like bowtie and BWA require genome assembly....
