Does anyone know an algorithm for INDEL analysis using more than 30 complete (prokaryotic) genomes?

I'm working with mycobacterial genomes and many of them are drafts and complete genomes from database. I'm wondering if there are any algorithms that can find INDELS in those genomes.Thank you
