How can we utilise -omics on understanding how organisms adapt and interact with their environment and with each other?

This is regarding micro-organism so i think SNP genotyping would not be one of methods but PCR MP and ADSRRS would be in consideration. Which one will be more comfortable for E. coli. Thank you

While organisms adapt and interact with their environment, some relevant change to the genome that do not change nucleotide sequences occur?

These changes such as DNA methylation and histone modification takes place. Do you think my hypothesis is close to any possibilities ? Thank you
