where Zi represents the height of the exposed atoms on the film
surface, Z is the mean height of all the exposed atoms, and N is the
total number of the exposed atoms.
using MD simulation, i have input script of growth thin film i want to calculate RMS versus substrate temperature.

You do not know how to run MD simulations, or you do not know how to extract the coordinates of the atoms during the simulation and compute this quantity? Or both ?

so why can't you extract coordinates of atoms during the MD simulation of deposition, and compute the RMS of the roughness? You can make runs at different temperatures, and you could get what you want?
