I want to order my variable depending on the frequency of the swelling 1. It's mean that x axis has to be ordered like: Genotype 2, Genotype 3, Genotype 1

Actually it's just an example of my data. For my analysis I will work with up to 100 Genotypes. It's why I need an automatic way to order my variable.

If you want to instill order in a character variable in R, treat them as a factor. You can achieve your desired result manually by doing the following prior to your ggplot call:

Thanks for your answer. It's work great. However when I try your solution to a higher number of Genotypes, I have issues with some genotypes. As you can see in the attached figure I still have genotypes with a high frequency of Swelling 1, who are order after some genotypes with a lower frequency.
Sorry, this was partially my sloppy reading ... if you inspect my reorder() suggestion carefully you can see that I have ordered by the mean in 'Freq' independent of swelling (whatever this actually is ;)).
If you want to order by Freq conditional on a specific value of swelling you probably can do something like this:
df2$Genotype = with(df2[df2$Swelling == "Swelling 1", ], reorder(Genotype, -Freq, mean))
Via the indexing in the squared brackets, I here just take those rows from df2 that have a value of "Swelling 1" in the 'Swelling' variable for ordering.
Not sure whether this is the best solution, but the more general point is to not just judge the code by whether it brings the desired result but rather try to understand what it is meant to do.
