As far as I know, PhreeqC was written in C ++. There is nothing on the USGS website about the R version (see https://www.usgs.gov/software/phreeqc-version-3)
You can use PHREEQC directly without using any programming language like R, C/C++, etc.
This is much better if you have no previous experience with this software. Moreover, there is a GUI that can help in quickly setting up the models to run. Download and install them from USGS website: https://www.usgs.gov/software/phreeqc-version-3
Scripting PHREEQC with a language like R is possible when one has sufficient experience with the use of the modeling program.
