In my opinion, I would look for an existing experimental structure of homologue dimers.

If no structures are avalaible, you should turn to protein-protein docking, but the risk of obtaining false positive is higher.

A typical lesson come from antibody-antigen interactions. Often it happens that the best complementary surfaces do not match the real interaction.

Thank you very much, with your answer,i can make sure that if i don't have an existing experimental structure,but i want to run protein-protein complex MD, i should do the docking first~ is it?
