we used pymol to calculate the dihedral angles, phi and psi. However, all we got dihedral angles' values were positive, opposite to the references' values which were negative. Could you help me determine the positive and negative of protein dihedral angles? Thanks a lot.

To find out the dihedral angles of protein very easy to use SPDBV software. If you friendly with pyMOL so you go through the measurement option and select dihedral bond angle, bond distance etc.

If you have values between 0° and 360°, you just subtract 360° from the values > 180° to convert them to the customary representation of torsion angles, which are usually given in the range of -180° and 180°. e.g. 270° is equivalent to -90°.
