While defining the number of modes during waveport excitation of patch antenna, it was suggested that an integration line is to be drawn from the lowest potential to the highest potential conductor. But how can we determine the number of modes for excitation in HFSS and their directions for exact results? Should we define the direction of principle polarization only with the help of waveport ? Or more that one modes should be analyzed?

3D EM simulator, such as HFSS, CST etc are used to model electromagnetic object. For a given excitation of a microstrip antenna, we say got 6 modes from f1 to f2 freq. band. The working principle of the HFSS is little bit tricky. It has different solution set up.
As your query is related to microstrip antenna, it is better to see Zin (=R + jX) vs freq curve to identify the peaks of R (X may not be zero for thick substrate). You have to place the probe near the edge of the patch. Perform the simulation for different edge position and identify the peaks.
Total no of mode = to no of peaks out of those 'n' no of simulation.
2nd query (waveport direction): coaxial probe supports TEM mode. Hence, the direction is along the radial. for AC signal, it gets changed for each cycle. The software will take care this matter automatically.
Correct Procedure for HFSS v13: the start and end locations of the directional line always give a 'Equilateral triangle' sign. If it gives different notation, dont use it. Zoom your structure and try to find the triangular point.
Other notation will also give results, but there is no guarantee to get the correct results.
