How do I create shapefile for a netcdf file?????

I am having a TRMM file for Indian Subcontinent with lat and lon set to 6N:40N and 60E:100E.

The box covers some part of Pakistan, Afganistan, Mayanmar, Nepal and China.

When I am taking a field average of the Indian Subcontinent' latlon box, it takes the values of other countries as well which will ultimately contribute to my calculated values.

Is there a way by which I can calculate the average, mean and other statistical parameters for the Indian subcontinent and eliminating the other countries' values which are present in my box.
