The instrument is not connected to an autosampler as it has been modified to inject a neutral reagent into the ion trap where varying the activation time allows the study of ion-molecule reaction kinetics. I would like to create an automated processing method that can mass select the product ion of an MS2 experiment and use this in an MS3 experiment where the mass-selected ion is trapped via a specified isolation window and ONLY the activation time is changed over 10 or so data sets. The software is Xcalibur 2.0.1, however there exist software complications in as this is not a "typical" mass spectrometry experiment and not a "typical" LTQ-FT. The instrument is looking for the autosampler, which is not connected. I've tried connecting it while turned off as this circumvents the issue however this is not ideal. Also I'd prefer to set a number of scans in the acquisition rather than  retention time (this is direct injection to ESI using a 500 uL syringe) to compare 20 or so scans at the various activation times desired. Any ideas would be greatly appreciated.
