It's very simple.

If you want to merge different variables in different files, use the following

cdo merge file1.nc file2.nc ..... output.nc

If you want to merge timesteps of the same variable, the following will do

cdo mergetime file1.nc file2.nc ..... output.nc

NCO is a group of programs made to operate on the netCDF files. There are tools to merge (concatenate) or take averages from multiple files. Calculate differences and so on.
