For RAxML, you need phylip file and to get it just type " convert fasta to phylip" into Google. I am sure that you will find lots of converter.

try to use Mesquite to convert Fasta to phylip!

Do you use Cipres for RAxML? if yes, Do not forget to increase the maximum hours in "runtime"!

So many thanks for your guidance, I already made enough success in my RAxML tree in CIPRES. I used NLC converter and JMODELTEST2 to convert fasta to phylip. I don't know what is wrong with Genious! I tested it as a converter but it did not work!

Yeah, runtime is really important. I usually choose 20 hours for it.

The only problem is that i don't know how to combine the RAxML results (bootstrap and tree)! I already checked Genious to solve the problem but i can not find how.

If you know the correct software for it, would you please help me?

as I know, Geneious doesn't have this facility to combine Bootstrap and tree. you must open tree (in PNG or tif format) in Photoshop and then add the bootstrap number manually.

however, a friend of mine, has written a python script to combine bootstrap and tree. if you familiar with python I can send it.

Honestly, I read a paper that they performed like this ' implemented in Genious v.10.1.3.0, selecting the GTR GAMMA nucleotide model, ransom seed, and 1000 bootstrap replicates'

That's why i tried this software. Actually, I am not familiar with it, but i want to review it.

which version of Geneious are you using? have you installed RAxML on Geneious (as plugin)?

NO, i am not. You mean i must install RAxML on Geneious in order to combine my results?
