I have to dehydrate quantified DNA extracts for subsequent genotyping analyses but our lab is not equipped with Speed Vac adapter for PCR plates, so I would like to exploit lyophilization: however, I don't know if this last procedure could negatively influence the quality of the plant material in some way respect to simply centrifuge under vacuum. Thank you for suggestions

there is no difference whatsoever if you have a good vacum pump and extra care is taken in bleeding procedure

I agree with Panagiotis, either of these procedures should work equally as well.
